How do i give a rank from pex a custom command perm? please help i have no clue at all

When you define the command, add a permission. For example:

command /test:
    permission: permission.node
    permission message: &cYou do not have permission
    trigger:
        # code here

Is this what you mean?

My permission.node is set to all. Should i change it?

Replace permission.node to whatever node you want

<commandname>.allow maybe? As I said it's your choice, it doesn't really matter as long as you assign that exact permission to the group your adding it to.
