World Uploading problem

So when I upload a world, everything works out fine. I am trying to upload Skyblock 2.0, so my friends and I can play on it. The problem is, the nether portion is not loaded, so it loads into a generic nether world. But when I step back into the portal, it takes me back to a generic minecraft world, not my starting island. Can someone tell me how to fix this issue?

You need to upload both a download of the main and neather portion of the server. Take a download of the neather upload it and delete your current neather.

How exactly would I do that?

Stop the server and delete the current nether world in the configuration. Than upload the custom nether world and name it the original name of the deleted one. Then start the server up.
