If the server can start without problem, then start it up, and go to the dashboard, go to the command line, and put in /kill @e[type=item] this may resolve your issue.

Minehut can be limited to what you want to change in your config files depending on how specific you want to get, but you can access config for different plugins and what not through the file manager tab.
